We address the analysis of time-course microarray data, when they involve a series of case and control samplings along time. For instance:

A further complication is introduced when there are case vs control dyads for each time-point, but we will discuss that case later.
The usual approach is to perform clustering, in order to find genes with the same profile along time; the clusters are then profiled using annotations, typically doing a test for Gene Ontology enrichment. The final aim is to associate a transcriptional profiles and functions (e.g. Pro-apoptotic genes are upregulated from time-point 2).
